Thermal populations allowed in initial state

Change log:

• Introduction of 'temperature' parameter that allows for thermal populations in the initial state
  • Note that any thermal populations are propagated through the simulation since the dynamics are assumed to be unitary (vibrational relaxation is not yet included).
• Minor bug fixes

Python migration

This release encompasses a complete transition from MATLAB to Python, with many improvements in functionality and some corrections to the nonlinear response functions.
