Exon Arrays

Type of Arrays

We used 2 types of exon arrays, one for mice, the other for rats. Both arrays enables two complementary levels of analysis—gene expression and alternative splicing. (GeneChip® Rat Exon 1.0 ST Array and GeneChip® Mouse Exon 1.0 ST Array, Affymetrix, Santa Clara, CA).

Datasets Available

  • HXB/BXH Whole Brain: HXB Rat Brain dataset (21 RI strains, 6 inbred strain including parentals)
  • HXB/BXH Left Ventricle: HXB Rat Heart dataset (21 RI strains, 6 inbred strain including parentals)
  • HXB/BXH Liver: HXB Rat Liver dataset (21 RI strains, 6 inbred strain including parentals)
  • HXB/BXH Brown Adipose Tissue: HXB Rat BAT dataset (19 RI strains, 6 inbred strain including parentals)
  • LXS Whole Brain: LXS Mouse Brain dataset (60 RI strains, plus the 2 parentals)

Projects

  1. HXB/BXH Brain: Project modeled after paper: Tabakoff et. al., 2009. In the paper looking at genes with eQTLs (from CodeLink data) that overlapped with bQTLs from 2 bottle ethanol consumption was performed on panel of HXB/BXH rats. Now we want to do the same with the updated rat genome (rn5) and these exon arrays. Also there is a thorough examination of bQTL regions using RNAseq data. Boris presented on project 10/22/2012 and paper should be in the works asap.
