Preserve line breaks within chunks

Currently at least within the frontend chunks returned by the API don't contain any line breaks anymore, resulting in malformed Markdown.
Eventually the line breaks are already missing in the chunks sent to the LLM which could result in loss of important information (such as headlines, tables, code blocks).

As part of this issue the root cause of the loss of line breaks needs to be investigated and fixed.
