Tools break when picking an alternative directory to contain the tool configuration files

Issue #133 was reported for QA Tools 2, but the same issue applies to QA Tools 3: tools may break when picking an alternative directory to contain the tool configuration files.

An example is PHPMD; the configuration file is assumed to reside in the project root directory, whereas it may reside in an alternative directory:

Find out which tools suffer from this issue specifically and fix. Writing tests that test whether a tool is compatible with the configuration QA Tools provides would be very brittle and time-consuming.
