I am adding custom template. I always get the error Mapping file must be the same length as the template file.
I double check each of queryIndices and templateIndices has the same 97 indices. Could you help with this issue? Thanks

It is hard to say without seeing the chainA.cif. Could you provide that?

But I think the issue is that the mmCIF might have some unresolved residues, see #373. See also the note added in 7a4a2f7 on this topic.

However, this is just me guessing, if this is not the issue and you could provide the template CIF file, that would help with the investigation.

This is the cif file. I changed the file extension to make it pastable in github. Thank you for your advice.

Thanks, the mmCIF file looks ok, there are no unresolved residues. What is your query length? Even better, could you provide the full input JSON so that I can reproduce this?
