#76 is something we should implement but the problem was unrelated -- the metadata construction code included SO mistakenly. I have removed it in the meantime. It is unclear from the documentation whether having a superfluous metadata entry is an error actually.
Regenerating the phenopackets from the cohort files would remove the superfluous SO. I think we need a better strategy for managing this. Mike G is drafting a more database solution for the phenopackets, for instance.
