Calculate velocities using new pyGPlates `1.0` functionality.

As mentioned here, the velocity notebooks currently use plate IDs to calculate velocity. This isn't accurate in deforming networks. But pyGPlates 1.0 can now calculate proper velocities in deforming networks.

Also update any other notebooks that could benefit from new pyGPlates 1.0 functionality.
