feat: show skills and other artifacts deleted by workspace sync

sometimes plugin maintainers remove skills, agents and other artifacts. We want to notify the user that those were deleted, since it might be a breaking change. Maybe the user relied on that skill, but the skill moved to a different plugin. So it's important the user knows at a glance what was deleted.
